I'm looking at a 2015 A22 and it will be kept outside with the cover most of the year. I would prefer to keep the tower and speakers protected from the environment.

Can the tower fit under the boat cover when folded down? I found some speaker covers at speakersox.com. Does anyone uses covers like these?

Probably no to the cover fitting over a folded tower and a definite no if you get fixed racks because the cover is no way going to stretch that wide (actually the cover doesn't stretch at all). The cover is snug on the boat with the tower up. You might want to see if the shipping wrap can be saved and see if it is reusable because wakeboats are wrapped and shipped with the tower down.

I do this all the time to store our boat under a carport when its not at the lake. Fold tower arms down into boat, support the tower on a wooden frame and put cover over the top. The openings in the cover for the tower frame are open and will allow rain in. Not a problem for us since its under cover but keeps the inside free from leaves and dust.

Ours is kept on a boat lift / house. We purchased some fabric and are in the works of creating a 'cap' for the tower and speakers and a 'skirt' for the sides and rear. We'll sew in pleats and a loop for an upper and lower bungee on the skirt/cap. Only use it when it's being stored for a longer period of time like during the week or winter. ... will post pics in the project section later.

With regards to the speaker covers, I can highly recommend Speakersox. I have them on my new boat here in Dubai.
I ordered 4 speak covers, two with Axis logos, two without, 4 rack covers (no logo) and then a mirror cover with the logo
i ordered them in the light grey, extreme material
they are durable, easy to clean and do the job of keeping the sunlight and the sand out of the speakers which is the main problem here
I had them on my old Moomba too
delivery is really quick from them too

I had speakersox on my malibu before our axis. While they do their job of keeping the speakers looking new, they do fade rather quickly in the sun. As long as youre ok with the faded black, the speakers underneath with stay nice. And Im not just saying this against the speakersox brand, I know someone who has the wetsounds brand sox and they faded too. But its cheaper to replace the sox after a year or two than it is to replace faded/chipped/birdcrap covered speakers.

I'm not concerned about the covers fading. I'm more worried about keeping the speakers covered form the elements and dry. I'm located near the ocean, so I don't want the salt in the air to corrode the speakers or hardware.

I will have swivel racks, so hopefully I can swing them in and drop the tower to fit underneath the cover, like Vlinder mentioned, and then I can figure out a way to cover up the openings where the tower normally pokes out of to stop rain from getting in.

My only concern about the speaker sox option is rain possibly getting in where it opens around the speaker mount bracket.

My other option would be to make a customer cover kind of like a big bimini storage cover.

Salt is harsh on everything, but I would be concerned trying to make those bags waterproof. Water is going to find its way in there if the material not breathable it's going to get nasty.
