2013 axis with upgrade package II The sub woofer and amp I guess will cut off and I will have to turn the power off to the boat with the battery disconnect and it will come back on when I power back up no blown fuses etc. what setting could be wrong here? Any suggestions on what to check?

Are you playing it really loud when it is kicking out or is it just kicking out whenever?
If your playing it loud then it could be kicking the amp into protect mode. (you can try to adjust the gain (LOWER) and see if this solves your problem)
If it plays for a long time and then kicks out, it may be over heating. (if the amp is mounted to carpet you can try to add spacers to lift it up and give it a little more air flow.)
If your sub has been over played before and you try to play it loud again it could be shorting out the voice coil internally which would mean haveing to replace the sub.
Could be a few other things (eg Shorted out wires in your sub box or connecting to your amp)
hope this gives you a place to start looking.

If your sub is inside the battery compartment (which is the worst place for a sub) then more than likely your amp is just getting hot and going into a thermal protect mode.

Thanks guys I will check the gains. It has done it a few times just when on the lake sub is under drivers feet. I was told the amps might be getting hot so I would try to leave the door open. Seems to do it hot or cold when I turn the volume up to near 40 on the head unit. When the sub starts to kick at the higher volume thats when it will do it. Everything sounds great under 35ish and never kicks out. Makes me wonder if it was just certain songs, or bad digitally recorded music or something when I turn it up. Connected via iphone and usb cable.

Had the dealer check it out and they said they adjusted it but it still does it. How do I tell if it is indeed a shorted out sub internally like mentioned above or if it is just clipping with my iphone/itunes music. They dealer said they played it loud for about half an hour and it never kick out on them even when the voltage dropped down to 11 volts on the system.
Also for clarification when the sub kicks out the tower speakers do too....like they are on the same amp

Sounds like the amp is going into protect mode. Any diagnostic leds on the amp? Is the amp hot to the touch when it does this? What gauge wire for power/ground? Some pics of amp settings and info on batteries would be helpful. If you play at volume level 35 and it works, but doesn't at 40 it sounds like the amp is going into protect mode.
kohlieo is spot on with his post and hopefully you haven't damaged the coils. You're right on the digitally recorded music. I got a schooling on sound quality when I toasted a wetsounds 410...specifically dubstep.

Update:
I figured out what was going on by watching you tube videos ha ha
If you have the DSO cranked up or the equilizer on with the head unit it would cut out at different volume with different music.
Did some research and found that an amped system needs these turned off on the head unit or you get "cross phasing" at high volumes that the amp sees and protects itself by design.
Thus you can play with these settings like the DSO and equilizer at lower volumes like say 35 and below to enhance the sound quality. But when wake boarding or surfin I can now turn these off and crank the volume all the way to 50 (max) if I want and use the fader to turn down the cabin.
Works great after I actually learned what I bought ha ha
Just wanted to give everyone an up-date in case anyone that has purchased the same sound pack II as I has ran into the same issues.
