Does the factory wiring harness (2009 - light/speakers) have a connection within the tower? I'm looking to replace the speaker wires and am wondering where there may be a connection.

Not for the speaker wires. Mine were ran along portside up through the tower. The forward joint (for lowering the towers) has two holes. Use your existing speaker wire as a pull string.
